I bought a bag from a merchant. Just a regular bag. My second slot is open, when I try to put the bag in the slot it wont work. What do I do?!

The second slot is not a bag slot, it is a belt pouch slot.

A belt pouch has 5 slots and cannot be upgraded.
A bag has 5 slots and can be upgraded to 10 slots with a rune of holding. You have 2 bag slots.
Finally, you also have an equipment bag slot. These come in different sizes and can hold weapons and armor pieces only.

The second slot should be for a belt pouch, bags have to go in the third or fourth slot.

You can still get belt pouch if you need one in post or depending on what campaign.
